Yes. The default thresholds are 30 days (warning), 14 days (urgent), and 7 days (critical), plus a final notice the day before, and you can change the first three from your account settings. A certificate that renews itself waits until its renewal is overdue: the first warning comes when a quarter of its lifetime is left, 22 days for a 90-day certificate. Each team member can also control which SSL notifications they receive.
Certificate Transparency (CT) is a set of public logs in which certificate authorities record every SSL certificate they issue. FlareWarden reads these logs for your domain every week and lists the certificates issued for it, including for subdomains you might not be monitoring. When a certificate comes from an issuer your domain doesn't use, you get an alert; renewals from your usual issuers never alert.
